I've been playing through the first game + its expansion + SW2 as well recently. The ending, even as a kid, bugged the hell out of me.
Was there ever a plan to make a third game in this series, or did they just leave it to rot?

Interesting question. Without further evidence it can probably be assumed that the developers hoped that there would either be a third game or an add-on pack like Operation Jumpgate, so left the ending as a sort of cliffhanger. Did EA want one though? Well, they didn't even bother to port 2 to the Saturn and/or Playstation if that suggests anything. Apparently one of the developers ported it to the Mac, but it was only released as part of a bundle.
Over twenty years later and it's clear that leaving franchises with potential to rot is something of a speciality of theirs.
